Captain Cosmos and the Gray Ghosts (2007)

Captain Nick Cosmos makes a nice living surveying, exploring and delivering freight to alien worlds across the universe. His ship, the Bedevere, is haunted by ghosts that force him and his daughter, the alien Zen-Ya, to relive past adventures. Will the captain of the Bedevere discover the reason for the haunting of these ghosts, or will their civilization be doomed to perish?
